The upgrading in Assassin’s Creed Origins is different to past games in the franchise and is much more limited. Simply navigate to your Gear screen and check the bottom left and bottom right areas. There are 6 different items you can upgrade through crafting.

Hope this is new for some. I saw the tip on the loading screen about "rewarding Senu because she works hard." Turns out that, if Bayek is standing still and Senu has landed on your arm, you can scratch her head or her neck (long press triangle) or feed her a treat (short press triangle). Anyway, just another fun little Easter Egg.

If by "Mark" you mean having that little box around them (or something like that) you can only mark one enemy/point at a time, but if you hover over an enemy whilst holding the left trigger (sometimes you need to hold it on an enemy) then it'll set a triangle (and it's level I think) over any enemies Senu can see.
